Doing it the long way insures a prolonged good connection. I'm not a fan of the crimp in quick connects for longevity. These type of connections can become loose and don't always match the exact size of the wire. If you use one thats a little to small it will cut some of the strands in a stranded wire which makes for a poorer connection. It is, however, much easier for someone who isn't very electrical savy. The ECU way, IMO, requires to much tracing and rewiring. It also requires you to cut up your harness. I just don't like it. The best way? Thats up to you IYO. But these are all my opinions :)
